Hey EricBB - the alignment pins are always smaller than the holes, so they let air through the holes even with the pin in them. Also, most skimmer lids have 4-8+ holes, and the pins only go into usually 2 of them, so there is still plenty of air flow.

They do help with alignment, but mainly are to help prevent it getting knocked off when you bump the skimmer rooting around in the sump : )

All said and done, I am actually really intrigued by this product. I have noticed an interesting aroma from my office (spouse alerted me to it). I REALLLY do want to give this a go. Cant wait to have one sinking on my tank.
