Yeah, but there is air so even though the bottom is at 1 ml, there is still air so the reagent only reaches I believe .8
No, the air is accounted for.

I was doing some reading and my live rock might be made of limestone. Is this possibly what is causing my alk to be high?

Nope.
 

Freshwater filter only or is it? Have you ever used an HOB filter on a saltwater tank?
