There’s a section of zoas in my tank I don’t love. If I just throw some birds nests on top would that work out? Would the zoas end up releasing toxins from being covered? I don’t want to remove and scub them off cause I’m too scared about the toxins. Any input would be great! See circled area in picture

Place a few rocks in the middle of those zoas and they'll die off under it or grow out around it leaving an accessible patch of rock to glue the birdsnest to. Birdsnet is pretty easy to frag, so you'll be able to bonsai it a little to cover the patch.

No cause for concern with the die off for the other live stock?
