I have a tetraselmis culture but i noticed a lot of particles settle quickly to the bottom of the bottle when not aerated. When I look under the microscope a lot of cells no longer move but there are still motile cells.

How can I seperate the dead cells and restart the culture?

I'd say turn off the pump, let the dead stuff settle, and siphon off the good stuff into a new container to restart.
