I've always though they meant beginning and end, respectively. Like 3:05 or 3:55.

Nah the top of the hour would be "1:00, 2:00, 3:00, etc". The bottom of the hour means "1:30, 2:30, 3:30, etc.". It's in reference to the minute hand on the clock. It's at the top on the hour, and it's at the bottom halfway through the hour.
