Can I put the refugium mud in a container and put it in the sump? Will that work or do I have to just put it in the sump? If I can do the container, how high and how wide can it be to be effective?

Why not? People put sand in a container in BB tanks to house nems. I would think the container should be shallow and large to get the most surface area out of it, while still allowing some of he depth needed to be beneficial.
