I bought one of those sump kits for a 40 gallon breeder but for some reason the water is super low in the return pump section. Once I break down my other tank I will have a bigger return pump that I am concerned it wont be submerged in enough water. Does anyone know why it wont fill to that section in my sump?

Might not just have enough water? Try filling it with more, return section is where you see evaporated so maybe just fill that section up to desired depth.
 
I thought the same thing and tried that but it seems to just fill the other sections. I was thinking maybe I need to drill some more holes in the dividers so more water could flow through but don't want to do that unless that is the issue. I will try adding more water again and see what happens.

Could also be your return pump is just a tad to strong?
