I currently have a 29 biocube, and found a deal on a IM 40g, and I was wondering would there be any side effects if I scrapped my old sand and used new sand in the tank? Everything else will be old.

You will not want to used the old sand period. If you are transferring filter media and live rock you should be fine. I would definitely add a bacterial additive when you do the transfer, something like Dr. Tim's or Microbacter 7 just to help with the bacteria you lose in the process. Just make sure to keep an eye on your ammonia for a few days while the bacteria repopulates but you should be fine.
