Whisker coral question.

The last day or so, the primary head on my duncan has been significantly smaller than it normally is when it fully expands during the day, and closes up earlier and tighter than it does at night. It's also in the process of creating like 6 new heads, and it looks like they're starting to form now. Could this account for its smaller size? (The nutrients and fluids go towards building the new heads rather than into the primary head)?

This would be my thought as well. The coral is probably conserving energy to pop out those babies your seeing. I've also heard that Zoanthids will behave like this for the same reason too sometimes.

the larger heads will constrict for a bit when new heads are forming.

When my 1 head of duncan started splitting into 6 or 7 all at once it stayed pretty small and weird for a while until the other heads caught up some. Then the whole thing fluffed up quite a bit. :)

I'll disagree with that one, I have my duncan up high in at least medium flow.
