I have a nudibranch that killed all buy 2 polyps on a new zoa. I am in the process of eradicating this pest but am wondering if I should do anything to the dead polyps (iodine or peroxide dip perhaps) and once everything is happy in my reef again can I assume new polyps will start to grow again?

So long as you have gotten rid of the pest and have some polyps left, new polyps will begin to grow again. I would recommend just leaving the polyps. They shouldn't do any harm to the tank and you wont risk the health of the polyps that are still alive.
