I am building a 40 gal long sump and have it setup with a 20" fuge on right side and a 12" skimmer side on left, with the balance of the tank left over for heaters and return. The tank is a 125 gal 6' with dual overflows (not corner) I want to set it up so that each side is fed by an overflow. Is there any reason that this would be bad? Too much flow in fuge?

As long as the water levels in the chambers with the drain lines can equalize with each other and one side can't back up and flood then however it's easiest to plumb and configure should work fine. If I understand your setup correctly there will be dividers left and right setting the water levels in the refugium and in the skimmer section at set levels then overflow to the middle chamber where the return pumps are.

Yes both sides will have 12" high baffles overflowing into the center of sump with a single return split back up to each side
