What is the purpose of these cutouts in picture?

Also would it be okay if I covered those up to insure all water passes though the first chamber?

Sorry missed second part of your question, don’t block it during normal operation water will not flow through those slots.. only when chamber #1 gets clogged and water level rises will it overflow through those slots in chamber #2
