If it's organic/waste and its in the tank it is producing nitrate in the end. I switch between sucking water out of the tank one water change and the sump on the next so I get a chance to clean both over time.

Im not sure if its organic waste or not. i cannot empty this skimmer chamber because it's connected to all other compartments. I need to empty the entire tank to empty that chamber. any other idea?

It’s ok to leave it. Leave it long enough and you get beneficial mulm to grow.
But if you want to clean it use a shop vac. Siphon no workie if sump is on the ground
