Does anyone know if the Phosphate remover media should be on upper tray with the carbon media on the lower tray or vice versa (or does it matter) in the external filter?

It doesn't matter if you put it top or bottom tray. Realistically flow will be the same through each.

Welcome! As stated already, it should not matter, but filter floss first regardless to catch particulates so as not to clog your media. ;)
