I bought an hairy mushroom from a LFS Friday (turns out to be two). It came on a frag plug but I don't trust their tank so I used a big coral cutter to chip out the mushrooms from the plug (turns out there's two). Those sharp rock fragments might have sliced the mushrooms butt apart as I can see their pink intestines, and they have been very unhappy since then. I printed out two mushroom cages and placed them inside to a low flow area of my tank, question is how can I speed the processes up? They seem all shrunk up and tends to wiggle around freely other tank fixing their butt on the frag plug I provided.
 
It sounds like you are doing the best you can with where you are at this point in time. I would err on the side of very low flow rather than medium flow if they are still recovering.
