Im using a 40 breeder so 36" x 18" x 16" I was going to go skimmer/return/fuge but am not sold yet. My skimmer effective height is around 8" as was planning on building a stand for the skimmer to get maximum volume in the tank.

-So what would you guys recommend the height be for all the baffles?
-what distance would you consider each compartment?
-would using some kind of plexi be fine for the baffles?

I would keep the baffle the height needed for the skimmer, 8 inches, You mentioned getting the max volume in the sump but you are forgetting the most important part, having enough room in there so when the return pump goes off the sump doesn't over flow. If you want to get the max water in your sump calculate the amount of water that will leave your main tank when the pump goes off and start working from there.
