I installed the inTank water basket, and noticed that my water flow is different now. I notice the 2nd and the third chamber do not fill up as high with water as they once did. So I am not sure if there is a "right" way of installing it, but I've attached some pictures of it in my tank, and tried to capture the waterflow. I am most concerned with the chaeto in the second chamber (it not being fully submersed), and I was going to move the water heater into the second chamber, until I noticed that the water level would be too low, so I placed it in my main tank area.

The InTank basket should be installed in chamber 2 not chamber 1 if this is a biocube. It looks like it is in chamber 1? Chamber 1 is for heater, chamber 2 is for the basket, and the chaeto will sit next to the basket in the water closer to chamber 3 side. Water will spill over 1 and into and thru the basket by design. Then go thru chaeto then into chamber 3. Usually there is an piece included that sits on or next to the divider between 1 and 2 that helps route the water into the basket.

There should be a piece that may be a different color on top for flow. This is how it should be set up in your case.

I am not sure if it is clear from this photo, but in the second bay, on the interior, there is actually a "lip". So when I slide the inTank media basket in, it stops on top of it, unable to go down any further. I've resorted to putting my basket in as such, since it fits, but it is not getting any water flow into it. Am I doing something wrong? Could I have a newer model (tank) that just isn't compatible with this product? It is a biocube 32g.

The link you provided goes to a biocube 32 version of the product so it should be compatible. there is a lip inside chamber 2. You may need to slightly pull the chamber wider to slide past the lip. It will fit. Try putting it down in the middle of the chamber where there is more flex then slide over to the right. The black piece spans the gap between chamber 1 and the media basket to allow water to flow into the basket- you have to finagle the black piece in but it fits. I don’t know how the cut out is Between 1 and 2 in the biocube 32 -if the overflow into chamber 2 is all one level or just partial cut out but this would determine exactly how to place the black piece.
