mat under the rocks

Greetings dear friends, my aquarium is 5 months old and I've placed a yoga mat under the rocks to prevent them from breaking the bottom glass. Will this release any substances into the water?

You definitely don't want a yoga mat in your reef tank.
BRS has plenty of videos to walk you through how to set up a tank. I suggest you follow exactly what they do and learn why they're doing them.

I'm going to remove it from the aquarium, but will mixing the sand increase the ammonia, nitrate, and nitrite levels in the water?

A Yoga Matt may be treated with an Anti-Bacterial so I would remove it.

I don't know that I've ever seen a tank break from a rock tumbling down, but I guess anything is possible

I'd place your sand and rock right on your bottom glass, I'm sure you'll be fine

Some put down a piece of plastic "egg crate", which is really used for light fixtures, not eggs. You can buy it at hardware stores, or aquarium stores will have an over priced version with a picture of a fish on the package:

Many like to use HDPE plastic (what they make plastic cutting boards out of), but I was advised by those smarter than I am not to use that material, like acrylic it can absorb water, swell and break your side glass.

If there haven't been any fish and the tank is new (filled within the last week) it will have no effect on anything aside from water clarity.
if the tank contains animals and is well past your cycle i'd be collecting your pets, emptying it as if I was taking the tank to a new house and reinstalling everything but the mat and likely replacing the sand which could cause you big issues if its mature.
again, this is a great place for a person learning the fundamentals of reef aquariums. If you're passionate about the hobby this will be a goldmine to you.

Drain it saving 90% of your water, scoop all the sand, get rid of it and the last 10% of tank water, pull the yoga mat, cleaning whatever is under it and replace everything would be how i'd go about this.
Should you decide to use sand again, buy new.
