Added a tiny BTA to my tank yesterday a after a few hours it pulled itself in to a hole in my rocks. If it got in there, I assume it can get back out, but is there a chance it could damage itself in the process?

No, they are pretty hardy, they've survived suicide trips into powerheads. He will constantly move around the tank until he finds a spot he likes that has the proper Lighting/flow that he likes. Give him a few weeks!
