I have a 90g tank currently being used as a freshwater tank that is drilled with a eshopps sump and I have a eshopps protein skimmer as well. My plan was to convert it back when summer hits and build a pond for my koi and turtle. Could I get away with just regular maintenance every 2 weeks with the canister setup?

Depends on bioload from fish and amount fed
 
I have a 90 gallon with full setup i might just end up converting back to saltwater.

Dark
Very unusual for a skimmer especially this type to be pulling dark gunk from a new tank. Can you post a video of it in action?
 
The advice I would give has already been given. One thing you definitely need is more hiding places/rock for your fish. Most of them will want to hide after the lights go out and this will help with stress. Good luck and welcome to R2R!
