OBQ-"media basket"refuge filtration arrangement ?

I have a 29g Oceanic BioCube and bought the lntank "Media Basket". They have the second chamber as the media and carbon section, and the third as the refugium.
Isn't that backwards ?

My thought is, the plants need the dirty water utilizing the nitrates, phosphates etc, to grow, then onto the media before entering the display.

Which process better filtrates the system ?

On my sump I dont have a media slot like that. But honestly any media is going to be dumped into the fuge either way. Your skimmer is usually first and that will get most of the waste out. There will still be a lot of nutrients in the water for the plants. If you can switch them I would only because it will cut down the amount of media that you will need to replace over time.

What do you mean by switching ?
I do realize it's all in the same water, especially with such a small volume of water, that realistically it probably doesn't matter, but just thinking of a better mouse trap.
