Protien skimmer?

Hello I've been running my system for about 5 years and doing great I think. I've been struggling with my nutrients and chemistry I feel the whole time.
I have multiple tanks on the same system. A 55g redsea , 40g breeder, 20g frag and a 40g sump. I seem to have good numbers in nitrates and then have barely any, then good then barely any.. this cycle has been a fight the whole time. The question I have is I'm running a deltec 1000i protien skimmer that is rated for a bigger volume system. The skimmer is amazing but I'm thinking it might be my problem being to big. Should I remove it and buy the smaller model 600i or would this not be as big an issue.
600i is rated 55-150
1000i is rated 155-250

Whats the issue though? Hard to comment on the nutrients if the nutrients not listed? Are corals unhappy? Is algae growing?

Whats the issue though? Hard to comment on the nutrients if the nutrients not listed? Are corals unhappy? Is algae growing?
I'm not sure I used nutrients correctly as in I have regular water changes cover that. my problem is my lps seems to struggle and I know I can't seem to keep my nitrates up or even balanced. I'm wondering if the protien skimmer is essentially cleaning to much? And how That factors into how the system levels out..
