When a Tunze powerhead is powered from the safety connector/battery, does the feed mode still work and does external control still work?

Yes, all the functions on a Tunze controller that is connected to the pump will still work.

How about the Moonlight Photo Sensor 7097.050 does that turn the pump off when the lights go off or does it turn down the flow half throttle?

Nightmode will be whatever pulse power is set to, pulsing stops and it stays at the pulse power speed.

Also could I use the built-in controller for the 6040 and plug it into my apex just for auto feed mode instead of the feed mode button on the built-in controller. Would shutting off the power lose the programming?

I don't believe so, but this can depend a lot on how cleanly the power turns off and on, brownouts and surges can reset the controller.
