Is there any negative impact to take live rock out of the tank to scrub off algae?

I don't know if doing so would impact the biofiltration in some way.

If you are dealing with invasive/stubborn algae, I spot treat with peroxide using a toothbrush. Best done outside the tank, then rinsed as exnisstech said. Peroxide is a strong oxidizer so use accordingly. I have used 30% concentrate which was effective but too strong for me. I now use 12% concentrate and use eye & skin protection.
