Twin wall polycarbonate lids?

Anyhow, I have an unusual need on the aquarium lid front - I want to have a refugium on my 10 gallon saltwater I am setting up (which, coincidentally, would be a modified 3 gallon cereal container), but the only way to have one without having gaps in the lid (that fish would proceed to jump out through) would be to drill holes in one side of the aquarium. I am very apprehensive about drilling holes in glass, but I suspect it would be considerably easier (and less painful if it goes wrong) with the polycarbonate. Could I do this - use holes in the polycarbonate lid for the intake and outflow to and from my refugium? And how do you cut the polycarbonate sheets to the tank's size sans a power saw of some kind? Thanks :)
