I've read people recommend cutting the base of the frags off to avoid hitchhikers (aiptasia and such). But when it came down to it, I'm not sure where to cut.

I have two coral - this Duncan, and a Kenya tree. Where exactly do I make the cut?

The Duncan, i would probably leave alone and not cut it. Its pretty small and you may damage the coral teying to remove the plug. Dip with a high quality dip and examine the base for any obvious eggs or hitchhikers..
The Kenya tree you could cut or scrape off at the very of the coral where the glue is.
Again though, probably not 100% necessary in this case if dipped properly.
Kenya trees aren't really know to have the common pests we worry about with SPS or Zoas.
