I have an old school legacy Apex jr. Does anybody know if the EB4 will work with the newest Apex Jr controller?

Yes, shouldn't have an issue. Similarly an EB8 will also work.
 
Hmmmm.
When you say "EB4 relabeled as the Apex Jr" - are you talking about the Apex Jr base unit? The Apex Jr base unit looks like an EB4 with additional ports. If so, that won't work like an EB4 and the head units will conflict if another is added onto the same bus.

Some EB4s are re-labeled such as this: This model labeled Apex Jr. has some differences. There is a LAN port, a temperature port, and two aquabus ports. I hate to toss this thing if it can be used with the new Apex Jr.

Ah - unfortunately that's the jr base unit which does looks much like an EB4, but is not an EB4. Another base unit cannot be connected as they'll conflict.
