The probes I purchased used was dipped in small amount of copper, how can I get rid of the copper in the probes. My second question, how to clean the BNC connectors that have some deposit on them? IS there any chemical I can use or just use a tooth brush and clean it?

For the copper, just rinse a few times in rodi water. The copper isn't making deposits unless you have buildup. Or buy new ones if you're worried. For the bnc connectors, I'd just use a toothbrush and some rodi water and dry well. They make contact cleaner for electronics, but I don't think you'll need that unless the metal is rusted.
