They make manifolds for air pumps to control the air pressure.

May rupture diaphragm with time, can you feed both outlets with tee to make one outlet ?

That is what I used to do in my FW tanks when I had dual outlet pumps. Tee both outlets together into one. As you say, completely blocking one outlet puts pressure on the diaphragm and can cause it to rupture.

Plugging one output isn't going to damage the pump.
