just making sure that the silicone left in the joints is the seal and not the inner seam ??

Not quite sure of your question.
There needs to be silicone in the joint to hold the glass together and seal the tank. Excess is usually trimmed off the outside. On the inside they usually run an extra bead and smooth it over to protect the innner structural seal.
