I'm am debating whether to tie my 40 gallon and my 65 gallons in together in one sump or just put my 65 gallon into the sump and leave my 40breeder by it self and use the 40 for chalices and my 65 for sps

Depends, if they r separate= safety. As in, if one tank has issue the other is protected. However, if separate, u need 2 of everything= heaters, dosing, testing, feeding, filters, etc. Which is why most people plumb tanks together.

Then it is purely your choice. If your growing out same type of corals in both tanks, then i would plumb them together = much easier to maintain good parameters in one tank with more water . Than it is in 2 smaller tanks. If very different, corals, then maybe do separate setups.

Well I would separate as SPS needs higher light and high flow. The LPS likes less flow and less light.
