I recently bought a protein skimmer and turned it on, Ive read that it can take a few days for it to break in and during that time can cause micro bubbles, which is happening.

As soon as the bubbles started one of my clowns went crazy and swam to the corner and now won't leave and acting out of the ordinary than usual. Is this something I should be concerned about? My other clown is acting normal as of right now.

The skimmer can definitely take a bit to fully break in. I’ve never seen anything freak out too much for micro bubbles, but it could have just been the sudden change in environment. He should get used to it soon. Is his breathing labored?

Yeah he seems to be breathing pretty fast

Maybe turn it off and let him get comfortable. One thing you can do is cram some filter floss at the exit of the skimmer or a foam pad to prevent a bunch of the bubbles from escaping.
