I have Hurd that you should only run your protein skimmer for six hours a day so your don't over skim the tank with a refuguim ?? Any ideas

All depends on your bio load. I have a way over sized skimmer running 24/7 with a refugium growing chaeto, light on 16 hours from evening to morning. It is possible to strip the nutrients from your system, but is typically not common with just a skimmer and fuge alone. Typically when running excessive GFO and/or pellets you run into stripping nutrients, having a negative affect on your coral.
