I have a sponge filter in the back of my tank. I have it there to seed beneficial Bacteria For my QT tank. Will this filter be a magnet for Ammonia, Phosphate and all the bad little ( well not little ) Things that harm a tank?

I would have to say no.

I keep a medium sized sponge filter in my sump, to use as a filter for my q-tank.
I leave it in the sump until I need to use it.
