Is sea cucumber poison when it die?
To a degree with toxins- it is . Run chemipure blue in your tank with a cucumber in which should toxins be released - It will absorb it
 
How long do I rinse them? A really quick few splashes of water or even a dip and swooshing around?
According to @Humblefish write up on coral and invert qt procedures sea cucumbers need a full 45 or 76 day qt. Some inverts only need a rinse, cucumbers need more than that. Can I just keep the cucumber in my 29 gallon tank? its empty right now and I only plan on having a pair of clowns in there and the tank is small enough that i can pull the clowns out if they are sick and treat them right away. How does the qt process work for inverts?

I'm would say no meds or anything, just 45 day observation (but like I said, I don't qt so I probably shouldn't advise you on that)
