Has anyone installed one on their protein skimmer, I just upgraded to one and there are so many micro bubbles, is this normal for this pump the first few days?

lots of factors causing micro bubbles.
  • New pump and you didnt thoroughly clean it enough, manufacturing oils or whatever still left on the pump so micro bubbles everywhere.
  • You going in and replacing the pump will ultimately introduce body oils into the tank causing micro bubbles.
  • The new skimmer pump performance is better than the old one, your skimmer body not designed to handle the increase of bubbles/flow causing micro bubbles.
The first 2 are easy, just need time for the bubbles to settle and should skim normally in a few hours.

The last one is a bit tricky to fix, you probably have to limit the air intake or flow to match what the skimmer body can handle.
