should I turn my skimmer off while my tank is fallow and just let my refuge handle the nutrient export?

The protein skimmer is the sewerage treatment plant of the tank. You can run it, but don't expect it to produce much as there are no fish producing waste.

My suggestion would be to run it until you don't get any more skimmate. If there is nothing to take out there won't be anything in the collection cup.
