I've noticed this rainbow rose frag has not had hood polyp extension at all since I bought it months ago. I see these patches where there is less brown pigment, but still healthy living tissue, no bite marks. Am I crazy? Is this just a break in period? Or is there something....more sinister in my reef?

That's a mesentarial filament, basically part of it's digestive system, Sometimes it's a response to localized stress or trauma, but can also be extruded to digest food items outside the gastric cavity.

I see the mesenterial filament now. However, I'm actually more worried about the faded white patches in the brown tissue. to the upper left of the filament.
