I have a 29 Biocube running a AL 115 skimmer but it doesn’t skim anything at all.
Should I just pull the plug on it?

Sure. Maybe run some Purigen to help with the organics instead coupled with water changes. If possible without too many bubbles, I'd use an airstone 24/7 to keep the tank well oxygenated. I've always felt like the BC design doesn't have good gas exchange on its own.

I have a IM 14g peninsula that I don't run a skimmer on. Ran for 6 months without an algae issue using chemipure nano and water changes. I let it go to focus on my 35g cube, but now that it is up and running where I want it I just cleaned and set the nano back up. Still skimmerless and still using chemipure nano.

On a small tank a skimmer is a waste of space where a water change is cheaper and super easy to do.

I’m converting this tank to mostly sps and since I dropped the nutrients the skimmer is just a large air exchanger

You don't need a skimmer on the bio-cubes, they don't even come with one. I used to run two of them. One with a media rack and one without - couldn't really tell the difference honestly. In the end it all comes down to the same basic principles of good housekeeping and planning. There are some great threads out there with some modifications you can do to improve flow or add a light on the back to grow cheto, etc. Both of mine I retrofitted the lights with LEDs, swapped the return pump to something more powerful, removed the media cartridge, bio-ball things, removed chamber 1 false bottom, and again in first chamber removed the plastic tab to even out a single level overflow. Other than that one had a media basket that I would run purgen from time to time and chemi-pure.

Good little tanks, built like a truck, and with proper lighting can hold just about anything. Great nano tanks in my opinion that don't require a lot of day to day maintenance other than sitting back and enjoying.
