Are these black spots from a critter or possibly my chalice attacking at night?

IME black is usually associated with necrosis. While it doesn't look all that bad, definitely keep your eye on it. Hopefully it won't be a problem though. GL.

I Had something very similar not long ago. I want to say its stings but I also have a dark blue sponge in my tank and have been thinking it might be spores. So I'm not exactly sure.

Do you have vermitid snails?
If you look close , the spots mine had were lesions that we from my Hollywood Stunner sweepers. I relocated and it healed up. Your spots don’t appear to be lesions but I may be wrong.
