Remember this doesn't kill the individual cell it just alters the DNA so cleanup will be needed
 
Should I turkey baste the rocks/stir the sand daily? Or after the 3 days?

Wait on doing any maintenance for the first 3 days.
This will give you time to see the reproduction rate slow or halt.
To test this clean a small area of sand and monitor for reproduction.
 
I'm on Day 3 of dosing. I've been taking pictures every day, but twilliard states this method does not kill the dinos, so as expectedly not seeing much visible difference in the photos. I've cleaned a small portion of sand each night, but it comes back quickly, not sure if the rate is slower or not. Can confirm that the corals and anenome do not seem to be visibly affected (so far).
 
Yes it does not kill them but you should be seeing a slower rate of reproduction?
How many mg total are you dosing?
