I've read that bottoming out certain parameters will open the door for them. Does this mean they are ever-present and just wait for their moment? Or is it more IF they are present a drop in parameters allow them to thrive? Microscopic hitchhikers?

The second. A rapid drop in phosphates can kill off other micro critters and leave real estate open for some dinos.
