So, I currently have a (empty) 14g biocube and I would love to start a nano reef. I was wondering if anyone knows the best ways of cleaning the back chambers or to take some things out? Also should I upgrade my lighting and my flow?

I would clean tank with a solution of vinegar and water.
There are many options for the back chambers so that would be depend on what you want to achieve and how much you want spend ... Only thing stock in my BC is 3rd chamber (pump), I have removed everything from Chamber 2 and have a skimmer in chamber 1.
As for upgrading lights depends on the corals you want to have ... I run a BC29 with stock lighting and can successfully keep LPS corals of all kinds.
I also added additional powerheads but that also depends on what corals you want to have and what you are looking to achieve with your tank.

By the way ...

I have the aquaticlife mini skimmer 115 with airline mod.
It took about a week to dial in and no issues after that. I have to empty the collection cup about every 4 days.;)
