Screwed in past being flush with the surface of the wood. Hole to deep.

I know you can use a lot of things from glue to silicone. And use a putty knife to scrape it smooth?

Plugs, wood filler, or even a sticker. Again, depends on your budget, skills, and desired look

So you want to fill it in? I would use wood putty or a product called Water Putty, which is like Bondo for wood and more; dries like a rock. Fill it in, sand it smooth, and then paint it if you want to.

The Durham's Water putty looks like a good one. And it is pet safe. What's more, my local hardware store carries it.

I don't know if it will have the same holding power with just the threads keeping the boards together.

Depending on the stand design and what's specifically being held together for what reason, it might be fine...or not. I'd leave it screwed in and fill the hole, personally.

Know if glue gun glue will fill the hole too

If the goal is to stain or try to keep the “wood” look then use a wood filler (durhams will work) that’s similar in color to your material, if your painting you can use any wood filler just slightly overfill the hole and the sand flush when it dries.
