Put the valves on the pump outlets rather than the drain

There are acceptable circumstances where valves on a drain work.
The herbie drain is exactly that.
One main drain with a valve, and an open emergency drain.
The OP has 2 drains.

I understand. It is just not acceptable to me " open " is not a Guarantee for me . I prefer the Bean Animal approach. Not my words and did not want to say this but it is true . A small move on a ball valve results in a very large change. Which is why being a pipefitter I have always said a globe valve is the proper valve for small flow adjustments . They are used on all Octo Skimmers even though Octo calls them something different. I have since stopped mentioning it at first reaction because I think people don't understand the physical function or care to inquire . , so to find one in a small diameter at an affordable price made in PVC is impossible . Acceptable By Who ? My opinion ., verses YOUR OPINION not the great gathering of THEY or Them . So lets stop going round and round . I thought my idea of controlling flow on the outlet of an AC pump which is the cheaper approach is at least a better option than screwing with the overflow drain which is critical. The result of a slow flow from a pump just decreases the over turn rate not risking a mess

By the way I only offer these ideas as a choice to the original poster . If they would have asked about an overflow I would have offered what I consider an entirely different product which states no over flow issues at all . No argument was intended

I'm trying not to argue too.
My idea was to try and convert his drilled box into ( what I would do) a working overflow that will remain quiet long term.
I absolutely agree with you that putting a valve on a single drain is asking for trouble.
I was hoping the OP could utilize the second hole as an emergency drain.
It's going to come down to just adding water and turning on the pump and seeing how it goes.

Gaskets between the flange and the box and the box and the tank wall is the proper setup. It will be fine and is a standard setup. No need for silicone.
