Can somebody please tell me what the best settings would be for the RKL wavemaker on the two stock pumps for a Jbj nanocube 28 ??? Would they go on seperate channels like a and b and if so for what amount of time ?

If possible I would like for it to be completely random and have them both come on at the same time once in a while. Rite now I have them on separately on a and b set for 1 min each than I hit random but they pretty much just alternate every 60 seconds that's not very random ???

You would need to place them on channels 1&4 on the PC4 for wave maker mode. Are they low wattage pumps? Is so they will throw a slight voltage spike on channels 2&3 when they turn on and off. If you have lighting on channels 2&3 this might cause an issue. Also, if they are low wattage pumps, the life of them will be drastically decreased by the wave maker function. You may notice annoying clicks when they turn on. I had all of these same problems with mine.
