I have an unpopular opinion, so take what I say with a grain of salt.

I would recommend you get an emerald crab for that bubble algae. Most people try to stay away from crabs, but I'm a crustacean/invert lover. I have a ruby crab and he eats nothing but algae all day long.

I have a few emeralds in the tank even put the frag by them and dropped on right on the frag once and they don't touch the bubble I read somewhere only certain emeralds eat the bubble

Is there a dip maybe peroxide that would kill it? I dunno

If you have emeralds and they aren't eating it, that means that they have found something tastier in your tank. It would be very odd for you to have several emeralds who all dislike that algae.

I have used chemiclean before when it was all over the sand after it cycled but I don't wanna use it for a spot no bigger than a baseball surely there is another way

I feed my tank pretty well with different pellets, some flake, seaweed, mysis, baby brine, lfs homemade food, etc etc lol so I'm sure the emeralds have found plenty of things to eat lol

I'd think that the areas of your birds nest to which the bubble algae is affixed is dead. I'd frag the birds nest outside the tank to avoid bursting the bubbles.

That I think is the best option just didn't want to have to cut it up
