So I just bought a mesh breeder box for my female clown because she’s been really aggressive towards the new male I got. I was told to keep her in there for a week but I have this anemone attached to a helmet I have in the tank, so I decided to put it in there with her. Is that okay or should I isolate her completely with nothing in the box with her.

It is fine in there. You are just trying to buy some time for the male to adjust to the new tank and handle her aggression better. Hopefully he will learn to submit to her after she is released and things will calm down.
