Moving alot means that it is not happy with it's environment (lights and flow). Post pic of anemone, list your temp, Nitrate, Salinity, Temp and Alk
As u said that they r turning dark, may be your lights r strong or your anemones r getting healthier. Still not an anemone expert.

...Since I’m 90% sure this is physical damage related is there any need to isolate the two colonies from each other? I know for bacterial issues the same clone colonies can be susceptible to the same strains of disease.

It may be begging for food or stressed. So, Fish do this when stressed, wants food or cramped. New fish usually does it so no problem just keep an eye on it, if it continues for 2-3 days, then u can inform us:).

...old is your tank? Adding too many new fish, uncured rocks, changing position of too many rocks at a same time,overfeeding or equipment failure can cause this. If your tank is new, then it is a new tank syndrome. Check your protein skimmer if u had.

Green water is a single cell algae bloom (phytoplankton). It is good to test phosphates too. As your tank is new, not a problem.

The picture appears to show that tube extending to the base plate where I've got to believe is some type of valve.
