IM skimmer causing microbubbles

I have an Innovative Marine 40L AIO and have their protein skimmer in one of the chambers. My tank is full of microbubbles, I unplugged the skimmer and the bubbles are gone but I don't know how to adjust the skimmer other than the height of the cup. Any words of advise?
 
Following, because I have the same tank and skimmer that hasn't been set up yet.
I found it somewhere else but they said to turn the skimmer around, so the air silencer instead of facing the back of the tank, turn it so it faces the front (I looped it around the top of the cup so it wasn't on the lid). It seems have to fixed the issue in my tank and I don't see bubbles any more!
 
Could be getting air bubbles from it not being broken in, I had microbubbles for the first two weeks and didn't know there was a break in period to get the oils from the factory off and it to slime up a little
